I'm not a fan of that logic. FNP standard on a Carnifex I'd be okay with, I think. Probably. But the idea that they're not "big enough" to have 6 wounds bothers me. An oceanic manta ray can grow to 7 metres wide, while an adult hippo can measure about 5 metres long. So mantas are tougher than hippos, right?

No. Size does not equal durability. Durability is a function of a lot of things, but weight and density are a big part of it. A Trygon is lithe and agile, which implies that relative to its size it isn't particularly massive. While it's true that a Carnifex is a bit smaller, it's much stronger and almost certainly denser.
Swapping Trygon and Carnifex wound values would go a long way to balancing the two against each other in my mind, although I don't think I'd go for a straight swap. 6 Wounds for Trygons in general I disagree with. 4 for Trygons, Mawlocs and Tyrants, 5 for Carnifex and 6 for Tervigons and T-fexes.
EDIT: Obviously you'd need to alter points values and things to account for this change. But if I were writing it that's what I'd do. Trygons are fast and (relatively) fragile, Carnifex are slow and tough.
