Well I thought it was a mediocre to bad sci fi film. Not as bad as all the other alien movies except the first two which were artful masterpieces. But that is a bit like damning with faint praise.
The science was embarrassingly awful. 3%CO2 is not dangerous to humans. Half a billion miles from earth is Jupiter, not another star system. Slicing through the abdominal muscles would have left her incapable of most of the acrobatic feats she performed after the surgery. I could have easily overlooked the third one if not for the other easily caught and fixed glaring errors.
The acting was mostly bad. David was the exception. The scripting was horrible. In no way shape or form does "I believe it to be so" constitute an acceptable scientific argument to present to a group of scientists regarding your scientific theory.
The entire movie was littered with facepalm moments that took me right out of the action. Them taking off their helmets even though it is currently breathable is idiocy. The comedic duo of the geologist and the biologist was just pointlessly stupid. The prevailing attitude toward androids was inexplicable and short sighted. With the exception of David, none of the characters was remotely sympathetic. It is truly sad when the most relatable character is the robot.
The spiking of the drink was premature and pointless. I understood the motivation, to see what it did and try to discern it's purpose. There were however much safer ways of doing that which didn't put the entire mission in jeopardy.
There were some cool scenes and there was some amazing spectacle. That was insufficient however to save this movie from it's characters.
There was no tension in the movie at all aside from the abortion scene.
The last nail in the coffin was the ending. It should have ended with the last human getting crushed by the ship. When she got up from under it was the final facepalm moment that solidified my negative opinion of the film. It was their last chance to get something right. They failed.
I walked away from it feeling like a fairly creative man spent an absurd sum of money to proselytize his bizarre conception of Christianity to me for a couple hours. I was not amused.

Um, why a squid?
Like, goo + worm = super worm (Makes sense) Goo + human = zombie thing (Sure, whatever) Zombie thing + human = Giant squid? (Wtf)
Why was their a xenomorph carved into the wall of the chamber? Why does everyone care about our "Purpose"? How does the first gen Xenomorph get off planet since this is a different planet from Alien?
Why even include that scene at the beginning? It would have made more sense to say the Engies ditched us on earth because we were dangerous. The creation was to close to the creator kinda thing.
How did she think it was a good idea to find the Engineers home planet? They tried to talk to one and it wasted like three people. They would probably shoot her out of the sky the minute they saw her.

Dro, as for the squid thing, the black pathogen seems to infect and transform whatever it is exposed to. The squid thing was possibly a mutated sperm cell.
Why there was a xenomorph on their wall? Well, if you know your Alien-lore, back when the original movie was released, Ridley Scott described the Derelict Space Jockey ship as being a bomber. Seeing as it was crowded with facehugger-eggs, is seems fairly obvious that the Engineers knew about xenomorphs. Why they carved it into a wall? I imagine for the same reason that our ancestors drew oxen and other animals on their cave walls.

It is nowhere stated that the Proto Xenomorph was the only of its kind. The Space Jockey on LV-426/Archaon had exploded ribs, so the Engineer in Prometheus isen't the only one to suffer this horrible fate.
Why include the scene in the beginning? Because this movie likes to ask questions instead of answering them. The movie didn't act out like you wanted to? Too bad.
As for the last question, I agree, it was a bit cheesy. Then again, most rumors agree that there'll be at least sequel. I'm sorry if I come off as being a douche, this is not my intention.
Also, I don't know if Space will be retuning to this thread, but I'd like to point out that the Jockeys died 2000 years ago. For now it's not that important, but still.

That all makes sense, the movie just felt...messy.
All these questions were answered with lore, so without knowing the lore too much I just couldn't get sucked in.

That's a good way of putting it. And Dro, I understand your confusion. I wish the answers had been just vaguely more obvious or explicit, I think half of the people who went to see the movie thought it took place on the same planet as Alien. If they even watched Alien.
